How are teams selected to play in the bowl games? I'm looking at the bowl.xlm file and trying to make sense of it.

I think its all based on Conference and Conference Standing, so if you see Conference=1 in the bowl.xml that would be the equivalent to the ECC in the default teams.xml (ACC in Slybelles mod I believe). From there it goes on wherever the teams finished in the standings, there might be a little more to it than that but I'm pretty sure thats the gist of it.

Yup that's it. If there aren't enough conference teams to match the bowl it goes with at-large.

I understood that much. But I noticed a number of games have Conference=O. Does that mean that the teams will be at-large teams picked in sequence based on their final rankings? And what happens when it has Team "65" rather than Team" " Does that mean that Notre Dame (Team 65) will be the preferential pick for that game?
