Desktop Program vs. Steam

Is there a difference between running the game through my desktop or through Steam? Do my saves transfer between the two "formats" for the game?

There's not a difference and since the saves are now stored in your My Documents folder instead of the game's installed location you should be able to pickup the same save with either as long as its the same computer
