Is there a way I'm not seeing of when a player can be taken out or brought in, or is it all automatic?

You set up packages and formations and depth charts and the game auto subs them in depending on your coaching staff and strategy settings.

You need to add an ability to change kickers and punters, at least with package system. Cause in NCAA, many teams use different kickers for kick-offs and field goals and even different range field goals. Same goes to punts. You want to have 2 punters, 1 for shorter distance punts and 1 who would kick it out as long as possible out of your endzone. Especially if you're playing for a lower-prestige team and couldn't recruit a punter/kicker who would suit both. Would be good for bigger universities as well since they would be able to give more play time to their backups.
