So I'm playing with middle Tennessee state. I have the best record in my conference but listed as the number two seed in my conference tournament. Tried to upload a screenshot but wouldn't let me.

Suggest you send your associations game files along with a Support Ticket and let Gary take a look. Follow the guidance for submission that's in the HELP section of the game.

This is not actually a bug - the C-USA equivalent in the game sets up the conference tournament to mirror its real life format so #1 and #2 seeds are really #1a and #1b as its the top team from each division
