You can also mod the teams.xml file and update the names of the file there so you wouldn't need them to match on number.
I would not recommend updating the program files copy of the graphics since that will get overwritten each time you install a patch or new version of the game.
You can simply create a "Game Mods" folder that you place in your "My Documents" folder. If you do this, create a master folder for each game title you wish to modify. With each game title's master folder, create subfolders that allow you to have all of these modifications easily accessible so you can apply them whenever you need to. When you modify anything within any game, I would also encourage you to copy the original files into a subfolder that allows you to restore the game to its original condition, if you need to do so.
An example for how I do this is:
GAME MODS Folder
----->DDSPF Subfolder
----------->NFL Logos
----------->ORIGINAL Logos
