How can I change the Affiliation between a pro team and a d-league team ?

I don't believe you can with the current version of the game.

You can, but not directly in the game. You would need to use SQLite to edit various database files outside the game to change the affiliation. Pretty easy if your comfortable with the tool and databases. This would be done prior to you creating a new league.
